My current understanding is that the New Abwehr (not to be confused or completely identified with the official German Intelligence Services) did not like Mike Flynn, for a variety of reasons: he might have been too independent, even for them, and might not have fit their conservative ideas and the ideals of the military officer, or simply, they were not able to recruit him.
But most of all, it is likely that this dislike was based on the more pragmatic grounds: broader strategic (Flynn's more objective stances on Russia and NATO), tactical (Flynn's interpretations of "Islamic terrorism" and ISIS as the products of the GRU, which I think, are correct), and operational (Flynn's ideas and policies as the DIA Director would get in a way of the New Abwehr's operational plans, specifically for the "Operation Trump), grounds.
That might be the reasons why they got rid of him via Obama, and later found a significant role for him to play in the "Russland Affare".

Flynn's first (it looks like) and historical visit to the GRU headquaters in 2013, and his meeting with Gen. Sergun are not known to us in sufficient details, and these details might or might not hold some clues. Probably, as I see it, Gen. Flynn tried to resolve the emerging Syrian conflict peacefully, according to his understanding of the situation. In this case, his activity was met with alarm by the New Abwehr, who had just the opposite plans for their proxy war in Syria via their Russian, Iranian, Turkish, and other unwitting puppets. Abwehr always liked good war games and preparations, it was a part of their "military philosophy", it looks like.
